Right, I've (sort of) figured it out.

Put all your binds in autoexec.cfg, and if they don't work when HL loads, simply type "exec autoexec.cfg" in the console. That seems to start them off.

Funnily enough, once you've done that once it seems to do it automatically from then on.

Also, when you're doing aliases, don't put the name of the alias in quotes.

Here's my autoexec.cfg:
